BRIEF INTRODUCTION (under constructions)

This is a set of python scripts and Bash shell scripts as a reimplementation of the unix tools, cut, join, etc. with more flexibility. For example, the column specification can now be specified by header field in addition to column number. e.g., imagine a tab-delimited file (info.txt):

Name	Address	Phone	Email
Albert	1 Mass Ave, Cambridge, MA 02139	111-723-2723	[email protected]
Amy	125 Broadway, Cambridge, MA 02139	125-263-2612	[email protected]
Jason	2312 Prospect St, Somerville, MA	126-251-2316	[email protected]

You can get the address column by cuta.py -f.Address info.txt

Most of the scripts in this module depend on albertcommon module. to include this in the python path update your env var $PYTHONPATH to include the path you are putting these files

You can also add these program to your PATH and chmod 777 *.py *.sh inside the folder containing these scripts and then edit your ~/.bashrc (if using bash) by appending

export PATH=${PATH}:/the/path/to/these/scripts/

such that you can run the scripts without having to specify the full path and to have to call python scriptname.py to run them

COLUMN DIRECTIVES
============

A lot of scripts in this toolkit allow specification of column in more flexible ways in addition to column numbers
Here I illustrate the use of column directives by using the cuta.py program which extracts column from a file with the following syntax

python cuta.py -f<column directives> <infile> 

e.g., 

python cuta.py -f1,3 hello.txt will gives you the first and the third column of the file hello.txt. 


consider this file (example1.txt in the examples folder)

Name	Address1	Address2	Phone	Email
Albert	303 Broadway	252 Mass Ave	125-241	[email protected]
Amy	125 Broadway	303 Prospect St	125-212	[email protected]


to select the two address columns, the convention way is to specify column 2,3 or 2-3, i.e.,

>python cuta.py -f2,3 examples/example1.txt
Address1        Address2
303 Broadway    252 Mass Ave
125 Broadway    303 Prospect St

If you don't know about the column numbers and don't want to check everytime and in case your column numbers shift quite frequently, you just want to select Address1 and Address2 everytime you run your script, you can do this directly by specifying the column name preceded by a dot (not that you need to precede with a dot in each of the column selector)

>python cuta.py -f.Address1,.Address2 examples/example1.txt
Address1        Address2
303 Broadway    252 Mass Ave
125 Broadway    303 Prospect St

Now you will select Address1 and Address2 everytime no need to worry about which column numbers they are at.

What if I want to select all Address columns? The column selection directives allow you to specify regular expression to match columns. Precede the pattern by @

>python cuta.py -f@Address examples/example1.txt
Address1        Address2
303 Broadway    252 Mass Ave
125 Broadway    303 Prospect St

What if I want to select a range? Say the first column util the second last. You do this by using dash to specify a range. e.g., 1-3 means columns 1 thru 3. column can be counted from the end by preceding with "_". So _1 means the last column. _2 means the second last.

>python cuta.py -f1-_2 examples/example1.txt
Name    Address1        Address2        Phone
Albert  303 Broadway    252 Mass Ave    125-241
Amy     125 Broadway    303 Prospect St 125-212

1-_2 says "select the first to the second last columns" that's would be Name column until Phone. Email, which is the last column is ignored

We can combine different types of directives and even several ranges together

>python cuta.py -f.Name-2,_1,xD examples/example1.txt
Name    Address1        Email   Phone
Albert  303 Broadway    [email protected]       125-241
Amy     125 Broadway    [email protected]   125-212


Can you guess what ".Name-2,_1,xD" says? It says that give me column Name (which is column 1) to column 2 (which is Address1), followed by the last column (which is Email) and then column D (as in Excel [preceding the excel column index by "x"], that would be 4th column, i.e., Phone)


What if I have "-", or "," in my field name that I want to select. say, I have a column with name "Expense-Income". In some cases including this, you can escape the "-" sign by ^m

python cuta.py -fExpense^mIncome file.txt

This is a list of escape characters:

which reads ^m will escape "-", ^c will escape ",", etc.

BRIEF DESCRIPTIONS
============



Executables:

cuta.py		Substitute of unix cut command. Extract selected columns and print to standard output.
colSelect.py	give back the column numbers selected by the column directives
colStat.py	print the list of column names, column number, and column index in excel style
joinu.py	Sustitute of unix join function. Join two files on specified field or fields from each of the file. No sorting required. Also order of the lines is retained as in file1
uniqa.py	get unique lines from a file. No sorting of input file required. Also order of lines is retained as the first apperance of each unique line
transposeMatrix.py	rotate, flip, invert a matrix from a file and print to STDOUT

For more descriptions, run scripts without arguments to get help message. e.g.,

python cuta.py will give you

Usage: cuta.py [options] filename
Synopsis: Substitute of unix cut command. Extract selected columns and print to standard output.
options:
-f,--fields  idCols
--fields-relabel cols/relabel1/relabel2/...
-d,--sep   separator. set input and output separator. use --use-blank-to-nonblank-transition to set it to any blank characters
--ofs  ofs. set output separator
--fs   fs.  set input separator
--headerRow row. set the header Row
--sorted.  indicate that the columns are outputed in the order of their indices
--uniq. indicate that columns are outputed only once
--sortedUniq. a combination of uniq and sorted flag
-F,--fill-empty-with sth. fill empty colum with sth
cols format:
        * inserts all columns
        number: 1-5,3
        number preceded by '_' means from the end. _1 means last row, _2 second last
        field name preceded by '.': .exp-5,.pvalue-.fdr
        excel column preceded by 'x': xB-xAA means column 2 to column 27
        regex preceded by '@': @FDR[a-z]
        %filename%sep or just %filename: open file which contains the fields to include. default separator is [TAB]
        if last field is a. Then following columns are added as ascending. If appears at end, all are sorted ascending
        is last field is d. Then following columns are added as descending. If appears at end, all are sorted descending
