I'm just wondering how does PGGB perform when the input assemblies are from different species? Such as creating super pangenomes. I'm currently testing PGGB on 4 different species of rice and their sequence divergence based on the sequence divergence estimation tutorial that I followed in your page is around 0.405585. So I'm thinking of setting -p 55 but I am unsure whether PGGB is appropriate with such high divergence.
Thanks!
