How do I set a repo to a custom subdomain of my custom domain?

I have a custom domain set up for my <username>.github.io repo so it can be accessed via, say, example.com. I want to publish a certain repository, say repo-one under repo-one.example.com, how would I set that up? <username>.github.io is a separate repository from repo-one. I've tried setting a CNAME for repo-one in my DNS records as <username>.github.io/repo-one but my DNS record management interface rejected it, saying it wasn't a fully qualified domain name. The CNAME for www to <username>.github.io. works fine.

It is supported (see doc).

Let your repo-one DNS record be a CNAME to <username>.github.io. GitHub Pages will make sure it routes to the appropriate repository for you. You will need to configure Pages in your repo-one repository to use the custom domain repo-one.example.com.
