@matentzn @cmungall I think what Alisdair is looking for is a description of the methods by which the text annotator tools works. Do we have this anywhere? If we do not can you point me at the source code and I will try to do so -- we should put the explanation on our home page as well.

The current Monarch website uses the SciGraph annotator: https://github.com/SciGraph/SciGraph

The documentation is not great here, it is a lucene index that is enhanced by adding lexical variants from wiktionary.

We are currently reviewing our strategy and will be replacing SciGraph for a new solution with our new architecture
