I was thinking about adding Integrative pathway enrichment analysis of multivariate omics data by Paczkowska et al from the recent PCAWG release.

But I am not sure where to put it - there is no obvious category for it. Any suggestions?

Maybe it's time to add a category for "Methods with structure on features", so that would include pathway enrichment as well as phylogenetic / tree structure for Susan's metagenomic data
