When I refresh afterwhile 'Allow extension takes over downloads', it become disable.
I don't know where I can allow 'download permission.'

Create Subdirectory doesn't work too.

Only one differences When 'creating subdirectory' works fine, is now I'm window 11 and before I was window 10.
Cause of Windows 11? I don't know what to do.

I use Chrome(104.0.5112.102) and Firefox(104.0) on Windows10(21H1).
I could not enable to 'Allow extension takes over downloads' on Chrome by GUI.
Firefox can by GUI.
So I tried to export settings and edit it '"enableExtTakeOverDownloads":false' to '"enableExtTakeOverDownloads":true' with text editor and import edited one.
It works at my environment.

I also have this problem. It is a secondary problem I encountered when trying to fix a different problem. (I will write a new issue for the other, since I did not find it listed already.)

In my case, I am running Chrome 103.0.5060.134 (Official Build) beta (x86_64) on MacOS 10.11.6 (El Capitan). I have used Pixiv Toolkit for many years, and have not had this issue until now.

I had to remove the extension and install it again due to the other problem I encountered. When I reinstalled it, instead of importing my settings, I set them manually. When I turned on Allow extension takes over downloads, I got a pop-up telling me the extension needed permission to manage downloads. I clicked Enable.

Even though I turned on to allow Pixiv Toolkit to manage downloads and also enabled permissions, the Change buttons to set the relative download location for ugoira, illustration, manga, novel, and comic are still grayed out. I was able to set a relative location under the Downloads section.

Whenever I reload the Options page, Allow extension takes over downloads was turned off again. No matter how many times I try to enable it, it never actually enables.

Like @WhiteTiger-21 above, if I import settings with enableExtTakeOverDownloads set to true, then I am able to set the relative locations for different kinds of downloads and the extension works correctly. This is a reliable workaround.
