Today I came across your paper in BMC Bioinformatics. As a computational scientist I would very much like to test and deploy BiSpark on our cluster.
For this we would need:
a release, as only release-based installation is what we support for a number of organizational reasons
an option (e.g. command line flag) to specify the reference or scratch directory (on parallel file systems numerous requests to one file or directory (e.g. a bowtie reference) will cause random access and inevitably long run times due to stalls).
