Thanks for all of the contributions to this repo. This is a great resource for learning Galaxy and Docker.

I am trying to create a custom image of Galaxy using Galaxy-stable as the base. I'm following what was done to generate the docker-galaxy-NGS-preprocessing flavor to install additional tools.

When I start the custom image, the additional tools that were specified seem to be installed when I look through the Admin panel, but they don't appear in the Tool panel of the Galaxy UI. Are there additional arguments that need to be provided for these tools to appear in the Tool panel?

Building an image from this repo with docker build -t ngs-preprocessing:20.05 . will reproduce this behavior.
